06, think I tore up my transmission

Well, I can't figure it out, about half to two-thirds of the time I try and shift up to 5th or 6th I can't. It basically just sticks in gear and I can't seem to get it up into the next gear unless I try and mash it, pop the clutch, mash it again and so on until I do it about 4-6 times.

Sounds like you got a problem with the detent spring. Usualy located in the same place. Its worth to check it out instead of assuming its the tranny.
And make sure the lever is nice and tight and adjusted properly....
Where's the detent spring?

I'm not sure why it would just be 5th and 6th gears.
How many miles do you have on the bike?

With my '05, the same thing happened when I was still breaking it in.. just a thought...?
We are talking about the 2006 YZF-R6 and not the YZF-R6S, correct?

First of all, just so it's known, the 2006 YZF-R6 has a different shift shaft/stopper lever/shift cam design and subsequently different parts placement within the engine - the shift shaft reaches cleeeeeeeaaaaaaar across the width of the crankcase, ending-up just behind the clutch (like most Yamaha motorcycles have done over the years).
The shift cam stopper lever and spring are accessed by removing the clutch cover (right-hand side of the engine).
With the way the engine is designed to fit a lot of parts in a small spot in the time/space continuum, I wouldn't doubt that the clutch must be removed to actually get your hands on them.

The reason people are pointing toward this part is because of a couple of reasons as far as I can tell:

1) It's been proven that a broken shift cam stopper lever spring can mess-up your gear shifting, and although it's not even close to the majority of YZF-R6 models being affected by this over the years, enough guys have commented on it so that frequent fliers of R6 circles know about the possibility, no matter how remote the chances may or may not be.

2) I'd rather start looking at parts that are easier to get at than the transmission gears, themselves.

As a side note, I'd start by looking at the extreme external parts that are related to gear shifting (shift pedal pivot; shift rod and ball joints; improper pedal or shift rod adjustment; bent parts or lack of clearance between parts due to bent parts; etc).

Also, you are wearing some kind of footwear that allows proper gear shifting without complaining of getting a sore toe, right?

Yeah, it's 06 R6 with 1350 miles on it, and it's nearly impossible to get it into 5th and 6th gears when the problem occurs and it occurs about 75 percent of the time I attempt an up shift.

Yeah, all other gears are smooth as silk to get into, but 5th and 6th.

take it to the dealer... its still under warranty right?
Yeah, I guess I will, hopefully there's no transmission exclusion for racing.
Not to jack your post but I am having the same problem going from 2nd to third and sometimes from third to fourth. I to have an 06 with 588 miles on it. I am going to schedule my 600 miles service on Tuesday. Maybe they can tell me what the problem is.

yea i have the same problem... from 1st to 2nd or 2nd to 3rd it suck sometimes.. so hopefully you guys figure that out!! im not planning to go to my yamaha till i reach my 1600k miles.. im on 12500 now!!
